Back to your question, you can only go by what it says, and if it says you have to use all of them I guess you have to :( Use the chat function to ask, that's who I'm taking to now about my points. I placed the order, and it indeed only subtracted as many points as needed for the order.
I mentioned they might want to get the web designer to rephrase that line on the checkout screen, and they're going to pass that along. (It wouldn't have been a huge deal if it was a 'redeem all'. If you ordered right around the website switch over (which I did) and/or have different emails for your store account and forum account (which I do), it makes some problems for the migration looks like. But just email him the date of your purchase and your order number and he will take care of everything in the typical wonderful US customer service fashion!
